Yes. Starting upgrades are included in spire capacities. Some spires may have a lower capacity than their starting upgrades, meaning they cannot be upgraded until they lose some upgrades. Some spires even have no upgrade capacity at all, which means you cannot add upgrades to them (unless a talent or advancement allows you to ignore the upgrade capacity).
